To Sp2 Or Not To Sp2 That Is The Question

Hello everyone, I am currently working on my sister's computer, and removing all of the spyware/adware/visuses she had on it. I noticed that in on of the "read this first" posts in the hijackthis section, it said not to upgrade to service pack 2 if there is malware present. I have updated everything from windows update, except sp2, installed a firewall, ran adaware/spybot/online virus scans/etc. I am fairly confident I have wiped out all of the bad stuff, so should I go ahead and upgrade her to SP2? Thanks for the help.
