What program is advising that you are infected with a worm? And are you sure this worm removed the run command? Malware may be the culprit and then again maybe not.

To restore the "Run" command do this:
Right click on the "Start" button
Choose Properties > Start Menu tab > Customize > Advanced tab
Scroll down and check: "Display Run"
Click on OK, Apply, OK

You can also try using "Restore Run Command"
http://www.kellys-korner-xp.com/xp_tweaks.htm
Scroll down to #57 and click "Restore the Run Command" in the right column.
Save the REG File to your desktop, double-click it and answer yes to the import prompt.
