What is the exact error? Does it give the name of a program that it is doing the end now on?

Usually there's a title to the window (in the bar on the upper left of the window) that'll tell you what program it is.

Try running Task Manager (Ctrl-Alt-Del) just before you shut down. Click on the Processes tab and watch for any activity when you're shutting down (should be a "spike" just before the message appears.

Also, when you tell it to "End now" - that program should disappear from the list.

I'm not sure if it'll give you enough time to catch it after pressing the "End now" - but it's worth a shot.

Also, here's an excellent resource for troubleshooting shutdown issues: http://aumha.org/win4/a/shutdown.htm

Sounds like virus/malware activity to me.

Go here: http://www.bleepingcomputer.com/forums/t/34773/preparation-guide-for-use-before-using-malware-removal-tools-and-requesting-help/

Follow the instructions and if that doesn't fix it or you find anything serious start a new topic in the Hijackthis section per the instructions in the link above.
