Files being deleted on bootup

So occasionally when my laptop boots up, I see the deleting file window and it immediately disappears. I have no clue whats being deleted, is there any way I can find out what is being deleted?
Various antivirus and anti-spyware, nor anti-rootkit programs have not encountered anything.
The laptops behavior HAS been weird lately and I have seem to have been hacked a few weeks back, as they had remote control of the laptop. I had done a clean install of Windows 8.1 and also did a hard reset on the router. Now this is happening which is getting me worried I have not fully mitigated whatever had happened before.
