Beeping sound when using click macro?

When I use a macro for clicking extremely fast without delay, and run it for like 5 minutes straight or so, my computer starts to beep at me. What's going on? Am I overloading the input or something?

I think in all likelihood, yes.

If keyboard characters are entered too fast to be read so the keyboard buffer overflows, the computer will beep in protest. So it's quite feasible that similar will happen if a stream of mouse button presses occur far faster than is humanly possible. Eventually a buffer could overflow.
