I had an emachines t1842 that went to pc heaven, so when I got my new computer I put my hard drive from my old computer into my new computer, for extra storage. What I want to know, is it safe to remove all my old windows and program file off the drive?

If you mean the old hard drive that you have set up as "slave" there should be no reason for not deleting those files.
