I am unable to update or download any programs. The prompt box (the one that says "open save cancel") pops up but that's as far as I can get. clicking any of the options does nothing and i'm not even able to close the box without closing the entire window.

Please help!

Have you tried another Browser to see if has the same effect ?

Or reset the current Browser to its Default Settings.

It may be corruption within win7 settings , malware , etc.

Try the above first or run Malwarebytes Scan http://www.bleepingcomputer.com/download/malwarebytes-anti-malware/

You can try SafeMode with Networking , to download it ,  if you dont allready have it installed.

Or try Last Known Configuration that worked from F8 at Boot , or an earlier System Restore Point from within Windows.

Good to hear it worked on Chrome .

Reset IE to defaults / reset settings and try it again.    https://support.microsoft.com/en-us/help/17441/windows-internet-explorer-change-reset-settings
