Repair your computer from a CD

I put on my Windows 7 DVD in because my firewall and Malwarebytes has been unable to start since Deceber 29. I selected repair your computer and it took about 3 minutes and it gave the message "Setup found problems with your startup" and asks me to restart and repair the computer, once I restarted. it give the option (only) "Windows setup EMS enabled" and now it has been loading files for about 30 minutes

 

does this mean I'm going to lose my application data and/or personal files such as setting and stuff? That's the only thing I'm worried about.

the windows is loading files was just an elongated normal Windows 7 boot from CD thing that I canceled once I got to the language selection screen
