i have used JRT many times on many different computers and have never seen this,

i recently ran it on a windows xp computer and it came up with an error 3 times in a row, i cant remember the exact wording but it was something like.....

Error: could not find/locate the specified registry key or value

it said that 3 times in a row then continued on with the scan, does this mean there is a problem with the registry?

There have been a few reported instances where JRT would not run properly. Sometimes there isn't a clear explanation as to why without the developer having access to more specific information. I have advised thisisu with a link to this topic.

In the meantime you may want to try running JRT in Safe Mode.
