How to stop win 7 copying entire directories

For some reason Win 7 wants to move ENTIRE DIRECTORIES when you tell it to copy one file. This has gotten to be a serious problem of late. Is there a setting somewhere to tell it not to take one file for the entire directory it resides in? I am currently unable to move or use a file I downloaded because it keeps assuming the file means the entire directory.
