Windowed Mode Application Stuttering

This is a repost after it was found out that my problem was most likely to do with hardware.

 

There is a lot of information on both links, too much to put in one topic so please follow the links to see a detailed explanation of the problem and what stages I have tried to try and find a solution.

 

Extra information: I recently bought Stardock WindowsFX 5 and if I apply visual affects to windows, it makes it a lot worse when I move the windows, I can get a video of this if you need.

 

So, overall I would like help to find a way to stop this stuttering.

Performing a factory reset fixed my problem. I then restored all my files from the windows.old folder.
