Now that True Crypt is gone, is there a non-Microsoft open source crypt program that uses multi layers of passwords such as pass phrase paired with a file, etc. that is good and stable and free?

You can still get TrueCrypt from GRC.com.  This is the software that is currently under going a code audit.  TrueCrypt is a tried and true encryption solution.  Once the code audit is completed we will know how secure it is, so far there have been no major issues found.

Any replacement needs to be evaluated.  Do you trust the authors?  Do you know there are no back doors?

Don't just jump to another software because the TrueCrypt software is no longer being supported by its creators.  If it stops doing what you need find something else, but it hasn't been shown to be broken.
