Malicious programs

I constantly see programs that generate popups and wanted to create a batch file in order to remove the common ones. However, not all programs build in software support for that type of process. I can silently uninstall programs that have a registry key but other programs have a uninstall.exe where the key should be in the registry. Is there a way I can generate one for the exe or any way I can silently uninstall that program with an uninstall.exe? 
The registry key I am talking about is located in.. 
HKEY_LOCAL_MACHINE > Software > WoW6432Node > Microsoft > Windows > Current Version > Uninstall
