Remotely clean PCs

Hi,

 

I work in IT security and see a lot of different ways viruses try to hide themselves. Recently, I have seen files that will actually not allow me to change their permissions or take ownership of them eventhough I am an Admin on that system. This causes problems because even if I run an AV it does not have permissions to do anything to that file either. I was wondering if someone can explain to me how viruses can do that and ways to get around it. Also it would be helpful if this can be done remotely because I don't normally have direct access to the computer in question.
