slow boot up and shut down

I cleaned out my computer that had a couple of trojans, everything was working fine, Tuesday my browsers were taking forever to load now everything is taking forever to start programs are just hanging up and not functioning. I can get the repair disk to start it up but even that is taking a very long time to even get to the repair ? box. Now I tried to get to boot menu and have got boot menu clicked repair and it took 10 mins to get to System Recovery Options window, this is getting very nerve racking. When i finally to windows and try to do any repair like scandisk it needs to restart then there i go again.
