You have three warnings there that your file structure is corrupt and unusable in parts. Before you do anything else, I suggest you back up your data just in case your hard drive decides to die. I am not saying it is about to die, just that it might !  I note you say that your problems are largely with Windows Explorer, so if you have problems backing up your data, try a bootable copy of Puppy Linux. You can get it here, and I know from personal experience that it will allow you to copy files to, for example, an external hard drive. You will also find instructions on how to use it here.

http://puppylinux.org/main/Overview%20and%20Getting%20Started.htm

Then, as suggested, run chkdsk /r. If you have never done this you find it here :- 'Start / Programs / Accessories' . Right click on 'Command Prompt' and choose 'Run as administrator'. When it opens, type 'chkdsk /r' - note there is a space between the 'k' and the '/'. It will then usually come up with a message saying something like 'Can't run it, disc in use. Want to run at next boot ?  Y/N ?'. Type 'Y' and re-boot and Chkdsk will start working. It can take longer than an hour, depending on the size of your hard drive.

If it finds errors, it will try to fix them. If it cannot fix them, or reports significant numbers of errors, you next step is to download the diagnostic tools either from the manufacturers of your hard drive or the Seagate tool for DOS (which I understand works on all makes) and run the tool. This will give you the information you need to decide if your hard drive needs replacing.

But back up your data - work, photos, music, whatever - first.

I backed up my hard drive to a NAS. I did run a hardware diagnostic from HP just because I was curious to see what it would say and everything came back OK. I will run the chkdsk /r at lunch (forgot about this, thanks for the reminder) and let you know what happens.

FWIW:  Your file structure...is NTFS, the file system...and/or Windows.

Windows is installed on the file system, which can be damaged and such damage is not necessaruly due to a failing hard drive.  I ran into this when I worked a friend's system problems a few weeks ago.

IME...when the file system itself is damaged, my ultimate recourse was to delete existing partition, reformat/reinstall Windows.

Do you think Windows repair might work or should I just cut my losses and just reformat/reinstall?

It seems there is nothing wrong with your hard drive.

I would be inclined to do a Windows repair, or restore to a time before this problem started before I did a re-install purely because of the amount of time and work involved in doing a re-install. But then, I always was a lazy so-and-so !
