Was the second motherboard new [never used before] or had it been installed and configured in another system?

How old is the existing motherboard and has it been in regular use? Have you tried removing th CMOS battery for a minute or so and then replacing it? That usually forces the system to take an inventory of the devices connected and attempt to boot if it finds what it needs.
