Is my computer safe after removing Java/CVE 2012-5076?

I have Microsoft Security essentials as my virus protection. This never gave me any alerts regarding Java CVE but today I saw something that seemed like a suspicious virus alert that cant be closed (the one which is actually the virus and makes you buy anti virus software), so I closed the browser By ctrl-alt-del and closing IE through the task manager. But when I ran MSE scan, it detected java/CVE 2012/5076.

can you pls let me know why MSE lets the virus get through when it can actually detect it and remove it?

Can I now assume everything is safe and I have no other viruses? (I also ran malware Bytes and it did not detect any issues)
