I recently fixed a series of problems on my mother's computer, including repairing the filesystem and removing a rootkit from her system. After all of this, it was freezing periodically to the point where you would have to reset the computer entirely. I ran a MemTest and found that the RAM was dead, so I replaced it, and the computer is still freezing, and I have no idea where to go from here.

Your CPU is seriously overheating...which can induce freezing and system dyfunction. That needs to be addressed.

Before I try to fix the overheating issue. (I don't have time to go grab a can of compressed air before work.) I want to add that on boot, I get a CMOS checksum error, and it resets my BIOS settings to default. Also, since purchase, the CPU has never been cooler than 48C.

I don't know if compressed air is going to cure your overheating, you might think of replacing the heatsink/fan.

Not a major investment or a lot of work, IMO.

Example

Your BIOS settings changing...is the result of a CMOS battery that needs replacement. Available everywhere selling electronics/watch batteries.

Sounds good, I'm going to try a few things with my current heatsink before purchasing a new one just in case, I'll report with results.

Could there be any other issue causing these symptoms? My i5 on my computer runs at 98C (I literally just noticed this and know why it's happening, I will be fixing this as soon as I can get to a store. It's only been going on for a few days.) and has no issues as of current.

How long have you had this computer, and how long have you been checking / monitoring temperatures ?? (48C is in the OK range - 60C is above normal)
If you have been checking them since the computer was new (or upgraded) then do you recall about the time it constantly rose above 60C ??
This would have been the time you first started having problems and then was the time to start regular cleaning -

Is the QuickBooks program your main usage, or is it spread between Quickbooks and Gaming ??
Note that yours is QuickBooks Pro 2011, and is not the current version that you should be using for a Primary work computer
I only question this due to the errors (QuickBooks is also failing) and this is why I have included the list of programs that need to be uninstalled -

If this unit is No Longer used as a Primary Company / Accounting computer, then please tell us so we can treat it as such -

Thank You -

It is not. This computer is not mine and I do not have any information about it for the last, say, 2 years except from July until now and for the first few months after I bought it.

I've had this computer since November of '09. I checked the temperature on the first day, idle was at 49C, at load was around 75. I ignored it due to ignorance. I'd say the first time I noticed it constant above 60 was in April, maybe, and I know I cleaned out the fans when I noticed it then. I cleaned the fans once or twice after that, but not nearly as much as should have been done as I moved out and stopped caring for a computer that wasn't mine.

Gaming, mostly, my roommate was using it for Minecraft and Terraria up until it crashed, I was not monitoring temp at this time. QuickBooks was on there for my mother's ex boyfriend, I have tried to remove it as I saw the Quickbooks error log a few weeks ago, but recall I ran into trouble, I have not tried since. The only real business-y stuff that is done on it nowadays is email through outlook.

EDIT: I should point out that he (my roommate) was not using it at the exact moment of the crash, as there wasn't really an exact moment, it started with me trying to get into safe mode to run MBAM because it would bluescreen in normal boot to a 0x8E stop code. I ran a MemTest after that and found the ram was erroring out and have since replaced it. I have not tested MBAM since replacing the ram. When I was booting to safe mode, it would get to the desktop and shut off, most likely from the overheating.

How Do I Perform A Clean Install Or Clean Uninstall Of Quickbooks?
Delete QuickBooks Pro 2011
Detailed instructions
To Uninstall QuickBooks from Windows XP
a.Click the Windows Start button and select Control Panel.
b.Double-click Add/Remove Programs.
c.In the list of programs, select any item named QuickBooks and click Remove.
d.Follow any given instructions to remove QuickBooks.
Now remove any other item that mentions QuickBooks -
Application errors are virtually all QuickBook problems, so if this is not used it Must be removed
Microsoft Office Sessions Errors are the same, so the program is also causing many more background problems

To access Malwarebytes Anti-Malware when you cannot access the program normally -
Click Start > Programs > Malwarebytes should be listed in Programs > Follow the Arrow > to Tools > Malwarebytes Anti-Malware Chameleon
There is a list of about 10 boxes numbered #1 . #2 . #3. ETC - Follow the directions shown there on how to use Chameleon -

Could there be any other issue causing these symptoms?

You have quite a few unwanted installed programs that need to be removed (see list above).
Totally remove QuickBooks and any extras related to it, along with the given uninstall list.
Repair the fan as directed by hamluis, it must be filthy or faulty, and is not forcing any fresh air onto the CPU -

Any XP is not designed to function under these conditions, and it will fail -

Okay, just got back from work and wanted to give a status report before I go to bed.

The overheating issue has been solved, the thermal compound which came with the heatsink originally did not ever bind to the CPU. After putting another coat of compound on, the processor reported 33C. XP took a while to boot due to explorer freezing, I ended the process and started it again and the computer ran flawlessly for a few minutes (I doubt it's fixed, I just didn't have enough time to test it.) and as I was leaving I restarted it, it went into chkdsk and froze at 21%. It is still sitting at 21% 8 hours later.

I have made no software changes as of yet due to a lack of time.

Hi -
After you make the deletions and alterations, then try a chkdsk /r to try and repair any faults.

Thanks for the update -

Okay, I tried to remove quickbooks. I was able to get to the "Unregistering Modules" on the uninstaller before the computer bluescreened on me with a 0x8E Stop code.
