1 Second frequent freezes

Hey guys, My computer has this constant problem where it freezes for a brief second except for the mouse. While gaming (Minecraft, COD Singleplayer, League of Legends, Star Wars the Force Unleashed, etc), watching videos on VLC and video streaming sites and just using my browser while opening tabs. While these freezes occur I have perfectly fine FPS and no performance issues I have tried re-installing drivers, uninstalling drivers completely, Lowering resolution, Starting with no processes, Lowering all graphics settings to minimum, Using game booster programs, Using a single processor, and I am just out of options searching google. If someone could give any other suggestions it would be fantastic.

I used the program and in the long scan told me there was an error and that I should run the DOS version, I used the DOS version and it says I don'y have any hard drives installed.

I've also noticed that when the freezes do happen, the hard drive indicator light stays on, so I want to assume that the HD is the problem.
