Laptop infection

When I start my laptop I get a blank command prompt window open with the path c:\windows\syswow64\cmd.exe in the title bar. My Comodo tells me that _run.bat is trying to execute SearchProtection.exe so I have blocked in, however this seems suspicious to me, is this suspicious?
I have Comodo Internet Security premium which includes antivirus and Malwarebytes installed, I have run scans on both but neither have picked up anything. I have also run aswMBR.exe and all clean, however when I ran Bootkit remover, it found unknown boot code on my physical drive but when I type in remover.exe in a new command prompt and the drive name it is not recognised so I cannot fix it.
I was going to run Combofix however have seen your info about using it unaided, so do not feel qualified in running this without support or whether in fact I need to.
I would very much appreciate your support.
