Orphan file recovery

My computer has recently been shutting down often because of the DCOM server launch service failure. On one reboot I allowed it to run CHKDSK. I am aware that the recovery of such files are usually because of a corrupted disk drive. It is currently revoring orphaned files for 4 hours. It has not been affected by anything for the past 2 days woth TDSSKiller finding nothing, same with MBAM or Spyware doctor. While it has been affected by the abnow rootkit 3 months ago nothing has infected it. So what to do?
