I ran Microsoft Security Scanner and it found what it seems to be calling malware, it says it's VirTool:Win32/Obfuscator.PN but that it cannot be removed by Microsoft Safety Scanner. I have used MSS multiple times before and it has never found this before. Also, I was running Malwarebytes Anti-Malware at the same time but it did not detect anything. Suggestions?

You need to download that Microsoft Safety Scanner every 10 days. Maybe you have an old version.

Try Dr. Web CureIt! which is also a standalone scanner i.e. no installation required: http://freedrweb.com/
