I ran combofix on a computer and it removed a rootkit. When I was reading over the report I saw that it said a file was infected and was replaced with a file from: The cat had it. Is this some kind of humor or is this the work of a virus?

I believe it is the tool developer's way of adding humor to the infected file being deleted/replaced/cured...etc. I recall seeing logs with messages like "Kitty ate it" and "Kitty had a snack" --Kitty referring to CF's icon:
