Folders turned to short cuts / contents deleted

A week a go I found the folders on my desk top had all turned into short cuts. The contents had all disapeard but for some green stuff that looked like Java script in some.
I tried to run a system restore, but once it was complete, there was nothing in the folders. Then I most probly made a mistake in runing a cleaner programme deleting temp files etc.

I have used the internet since but I am concerned that a virus might still be lurking around. I have a flash stick with some info on it but I do not want to plug it into the computer just in case.
