Factory settings

I reset my son's computer to factory setting after it would not boot. I could get it to go into safe mode and ran AVG antivirus which kept shutting it down and Malwarebytes. It picked up 3 spywares that I removed and rescan showed clear. When I put it to factory settings I told it to do a backup just incase. It is booting now but it keeps going to CHKDISK and then I can get into windows.It says unexpected shutdown Prob event name:BlueScreen OS version: 6.0.6000.2.0.0.768.3 Locale ID: 1033

What is this saying it is greek to me? Is it safe to go in and find these and delete them? Or should I be using a different program? I am running a McAfee scan right now and it is showing 3 items detected however the scan is no complete to see if it is the same as above. I am just lost on what else to do to clear his computer out. Thanks for your help.
