Fake Windows 7 Repair and Hard Drive Failure

Before the Windows 7 Repair window showed up the computer would just shut down soon after boot.
Thinking that it was a bad update as a major one occurred about the same time I did a system recovery back to 4 days ago.
When it rebooted afterwards the Windows 7 Repair window shows up with all the icons on the desktop gone as well as programs in the startup menu.

Ran RKill to kill the process and then ran Malwarebytes. No more fake virus alerts and the desktop icons came back, but still have 2 problems. All Programs menu items are all empty and it keeps shutting down without warning.

Attempted to run Unhide, but before it can get very far the computer shuts down.

That was the guide that I used to get where I am at.

The problem is that after I ran step 18, which is to run Unhide.exe, my desktop is OK, the data files are OK, but under All Programs, under each main heading the folders are empty.
