Rkill Problem

My computer got infected when some software tried to load onto it a couple days ago. I have Vista so the warning message popped up that informed me whatever was trying to get on my computer was from an unknown source. I clicked to deny the download but the message kept coming back. At that point I disconnected from the internet but it was too late. Some of my desktop icons were deleted so I restarted in safe mode and did a system restore. I got my desktop items back but McAfee realtime scan wouldn’t stay on. I then ran rkill and was going to run Malwarebytes and Superantispyware but before I could I had a “security” icon popup on my taskbar. It looks like the typical rouge software. Running the two programs didn’t get rid of the rouge software or fix McAfee. I then restarted the computer in safe mode and the rogue software was gone but every time I run rkill it comes back. What should I do?
