Hidden files in Administrative Tools folder

I had a worm or virus about a month ago that caused my files to be hidden in certain folders. I used several virus removal tools...malware bytes, combofix, etc...but only fixed parts of the problem. My Administrative Tools folder is empty, along with several other folders. Does anyone have any suggestions?
