Start menu links missing

Hi -
I was able to follow the instructions for removing the virus using rkill, malwarebytes, and unhide.exe. However, the links in my start menu that were active before the virus are no longer there.....the folders are there in my start menu but the folders are empty (i.e. MS office, quickbooks, adobe, etc.). Any ideas how to get my start menu 'back to normal?'
