Combofix Wont STop

I used COMBOFIX once and it was great. This time it kept running for hours, so I stopped it. Now files are are greyed out as if it is operating in a virtual mode. Tried running it again, but it won't get past tryine to set a restore point. Is there any way I can get back to my original settings?

System restore only shows the combo fix points. It does seem there are some folders located in C that have COMBOFIX and Boot which may be taking over the setup.
