Had Virus and Now Cannot See Programs

I ran into a nasty virus that has made most of my programs inaccessable. At this point, MBAM and a few other antivirus programs show that my system is clean, but most of my programs are not showing in the start menu or Windows Explorer. I know that they are there as they can be seen in the scans. The Unhide.eve program has been ran numerous times and it opened a few, but not all of my programs.

Any assistance would be greatly appreciated.
