Help remove Virus and Trojans

I use Avira anti-virus and my Malwarebytes for malware removal. However, trojan agents and viruses always get to creep into my hard drive and hack my ftp files uploading malicious codes that cause error to my web site. I was advised by my web host security administrator to run multiple scanners to ensure all Trojans are detected. Bleeping computer was recommended. I need help on how to scan my computer to detect hidden Virus. Thank you.
