Vista Security 2011 and now I cannot run any exe file

My Vista computer was infected with the "VIsta Security 2011" bug. I followed the solution that I found on this website, using Spybot S&D. But now I cannot run any exe file. Almost all of the program shortcuts have disappeared from the start menu. When I try to run any program (including spybot, malwarebytes, rkill) I get the "open with" window. I have tried "run as administrator" with the same result. I have also booted in safe mode and safe mode with networking with the same result. The "Vista Security 2011" windows are no longer popping up, and the icon is no longer in the tray, so I don't know if that bug is gone and this is a new one or what.
