Should I be concerned? External HD didn't want to disconnect after a clean install of windows 7!!

Please, please tell me there is nothing to be worried about >_<

Two days ago I was very paranoid that I had a virus, because I got something like a 'java runtime' update, and then went to the java website after restarting firefox and was told I didn't have the latest, even though It just 'updated'.

I ran several full scans with Microsoft Security Essentials, and MalwareBytes Anti-Malware. It never found anything at all...

So I reformatted my computer, my paranoia wouldn't let me forget about it.
I DID NOT connect to my external hard drive with windows, I used a bootable linux cd, so I highly doubt anything could have gotten on the external hard drive from an infected OS, (if I was even infected that is)

After formatting the hard drive in the linux live CD, I started to install windows 7 on my laptop again. While this was happening I plugged the External HD into a computer that mainly runs Linux, but has a windows xp partition. I ran Microsoft security essentials scans and Malwarebytes anti-malware scans on the External Hard drive, they found nothing again. So I finally started to calm down.

Here's what got my heart racing again...

When I connected the external hard drive into my laptop to get my files again everything went fine up until I went to safely remove the HD. I kept telling my that a program was using the hard drive!! I freaked out and unplugged the hard drive. Out of curiosity I plugged it in again, and tried to safely remove it, and it safely removed just fine.

I got a few messages in the event viewer when I kept trying to safely remove it.
I got this same log 5 times.

"The application System with process id 4 stopped the removal or ejection for the device USB\VID_0BC2&PID_5071\NA0J0SCF."

Should I be concerned?
After running those two scans over and over, should I be safe?

I have a major paranoia of viruses!
