malware attack problem: majority of files and folders got hidden

Hey guys,
I've got a bit of a problem here. I got this malware virus attack earlier today (i'm pretty sure it's something to do with google redirect and similar stuff), I went through a couple of steps that I found here and I think I managed to successfully get rid of it. However, majority of my files and folders got hidden and the deletion of the virus itself did not brought them back. I was just wondering whether it might be the case that I have to somehow unhide them manually..but then how do I do this? There are hidden files that are supposed to be hidden, so how do I unhide only the ones that were visible before the malware attack? Thanks for your comments.
