Suddenly some Programs and folders missing

I'm pretty sure this is a problem I created, but I can't resolve this issue. I was searching for a folder and checked a box about hidden files. All the sudden several programs and folders disappeared. However, when i click Start,and look into recent items the contents in some of the folders are still on my system.

I have a feeling all these files exist on my system but maybe hidden. Can anyone come up with a reslolution? I'm stuck.

are they "system" files/folders? if no then the show hidden folders shouldn't have anything to do with it.
windows search engine is ok at best.. i would suggest download and install this lightweight search program. http://www.voidtools.com/
