I tried to install updates on my laptop, stops half way through and flashed code 646 ? It's a security update...
I did just have issues with system tool 2011 and removed it, otherwise no viruses. So what do I need to do to successfully update windows?

It looks like Windows Installer problem.
See here: http://support.microsoft.com/kb/2258121
The above article talks about Office installation, but the "Fix It" is general, so you can try that.
