Greetings, first time poster, have been aware of this site for quite some time now. Fortunately the majority of my time is spent fixing other people's systems and not my own.

My question, I recently downloaded combofix for a machine that was pretty messed up but was surprised when I got the following error message. "ComboFix cannot run when CA Anti-Virus is installed. It would be dangerous to continue. Please uninstall CA Anti-Virus." I have searched for this error message and haven't really had any luck finding why this is a problem or what the danger is.

Anyhow, thanks in advance for shedding some light if you're aware of why.

Hello and welcome to BleepingComputer.

The reason that certain antivirus tools need to be uninstalled, is that they cannot be effectively (completely) disabled and they detect and remove certain parts of Combofix, which makes the tool unreliable in best case. In worst case, combofix might do its job only half, in that way causing serious problems.
To avoid any of such problems, combofix will not continue if those applications (CA/AVG) is installed.

I have uninstalled CA eTrust Antivirus, deleted the CA folder, ran cleanup!, and still Combofix will not run saying I must uninstall CA eTrust.
What gives?
