I have been hacked/Problem with download of gmer

I have been hacked. After running malewarebyte on my computer, I found a lot of maleware. I was not able to install or uninstall programs and other issues. I did a system recovery to the manufacturer specs. Redownload and reinstall everything (system works okay). I am worry that I am still being hacked or remotely access without me knowing. There are still a don-don sound occasionally when my computer is up but I am not actively on it.

I was given instructions to the Preparation Guide for help. I was able to get the dds.txt and attach.txt files. I am have problems with the gmer log. I have followed the following steps and received the following results:

I uninstalled my maleware software.

I disable the CD Emulator

Enable the firewalls

Download, run and saved dds.txt and attach.txt files

When to the links: http://www.gmer.net/gmer.zip and http://majorgeeks.com/downloadget.php?id=5198&file=15&evp=3f18075291813a665b2a25536a70b307 (respectfully) and downloaded the zip files to my desktop.

Right-clicked on folder, Selected: Extract All..., Wizard opened, clicked Next, and Finish

The GMER folder did not automatically open
When I click on the zip folder, it opened and there were a gmer file (It did not say gmer.exe).

When I click on the gmer file, it asks to run, and I clicked Run

The following boxes are checked and the program automatically starts scanning:
Services
Registry
Files
C:\

The following boxes I am not able to check:
System
Sections
Devices
Modules
Processes
Threads
Libraries

I tried even going directly to the sites and downloading from there and I got the same results. My operating system is Vista and my browser is Firefox.

I don't know what to do. Can you please help me? Do you think it could be the hacker preventing me from performing this log?

I have attached the dds.txt and attach.txt files to this posting.

Your help in this situation will be greatly appreciated,
