Can running two SQL cause conflicts like Microsoft with MY SQL.

A database is just an application like any other application. You are not going to accidentally pull data from a MySql database when you meant to get data from MS SQL database because they use different connectors.

If by "running sql" you mean running "sql servers", then there is only one conflict (I can think of) : if you manually set the connection port of both servers to be same. By default, mysql uses 3306 and MSsql 1433. If you set the port numbers to be same, then whichever server gets to run first would claim the port and the other server would stand crying like a little baby.
