Programs Can't Connect to the Internet after removing Antimalware Doctor

Hi, I recently got the very annoying Antimalware Doctor, probably from a torrent. I got rid of it with that rkill script and malwarebytes. I scanned everything many times with spybot s&d and microsoft security essentials. However, now many programs are blocked from connecting to the internet, including Internet Explorer, Google Chrome, iTunes, and several security programs. I'm positive Antimalware Doctor is responsible for this because it happened to my friend as well. Thank you for any help you can give me.
