Microsoft.net Popups?

Whenever I reboot my computer, log into an account after rebooting, or completely log off an account and log bag on, I get a small Windows popup. It says something along the lines of Installing Microsoft.net Framework. It loads, then says I have the wrong disk in drive...I tried putting in the disk my computer came with, but it still said the same thing. I got to where I would just click Cancel several times until the window disappeared. Then, I get another saying there's been an error. I have to do Control Alt Delete and End Program to get rid of it.

I got these after I deleted the TDL3 Rootkit (I believe that's what I had). I am 100% sure I am ridded of that rootkit.

Can anyone tell me why I am getting these windows popups every time I reboot and log into my account? It happens on all accounts, even guest accounts. Is this because a virus tampered with something in my computer, and there's now an error? Also, how can I get rid of this problem?
