When i do my weekly anti vral and anti spyware scans, does it make any difference
under which account it is done?
ie. Administrator vs Standard User account.

In some cases yes but i would be more inclined to think that it could be done in both, but i would use the admin account.

If the user account has Admin privileges...no difference.

Not all user accounts have such, depends on how you set the account up (limited user versus user with Admin privileges).
