Rootkit also on external drive?

I posted this somewhere else, but was advised to start here first. I had spybot and it wouldn't load. They say that means I have a rootkit, but some of the things they wanted me to run locked up my system. I thought I would just start at the beginning, so I uninstalled spybot, and have begun going through the steps listed here to 1st - clean up my computer and 2nd - look for malware.

My question: I have an external harddrive for backing up that is connected all the time. Should I disconnect this before proceeding?
