5 or more trojans quarantined...still problems, what now?

Hello,

I experienced a full crash of my desktop. I think my anti-virus program expired and I was unprotected for about a week. I had to do a full system restart as I couldn't even access the main windows start up page. When I finally completed the set up (which included about 700 updates lol) I ran two full system scans with Malwarebytes and Viper Antivirus. Both programs found trojans that the other had missed. I am still experiencing weird things such as lock-ups, start-up problems, hardware uninstalls and fragmented hard drive.

What now? Are there additional steps you could suggest to help ensure that my system is repaired and clean? Thanks!
