Spyware On Windows 2003

One of our servers got infected with spyware and we are attempting to remove all traces of it.

So far I have used malwarebytes and super antispyware.

However their still some files laying around that I would like to have removed. However Combofix and rkill.exe do not work on A Windows 2003 server.

Is their any kind of software I can try out on the server to remove whatever left of it?
