Can't find net.net in registry

I rescently found a net.net trojan on my Lenovo Thinkpad, running Vista. I quickly disabled it in the startup list, where it was called "net". In system configuration (msconfig), I found the program file (C:\Windows\system32\net.net) and deleted it. I then found the registry location (HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Run) but when I looked for it in the registry, it wasn't in that file. I assumed that meant I got rid of it, but "net" is still in the startup list. I haven't had any problems, but it bothers me that its still in the startup list. Should I be concerned? and if so any suggestions on how to find it so I can delete it?
