CPanel Troubles Host Gator Says To Run ComboFix

Recently I have uploaded several custom installs of wordpress to subdomains on my host gator account. Several times after these installs my public_html folder displays a data error when trying to view the files contained therein.

Hostgator tech support found that files and or folders were containing invalid characters. Of course they only fix the file or folder but the the problem keeps returning. They sent me an email suggesting I run malwarebytes and combofix.

I run Window Vista Home Edition, and after running Malwarebytes it says my computer is clean, yet the problem with cpanel continues. I'd like to run combo fix however I think it's best to have some one actually suggest I do so first.

I need to prove to my hosting provider that there is nothing wrong with my system so I can make them figure out what the problem is and not keep blaming it on me.

When you upload the files, do they look right at that point? Or once they are uploaded they contain those strange characters?
