Programs losing curent focus. Vista 32bit

The current "focus" of a(any) program I have open and in use will randomly turn off. In other words, it was as if I clicked on something else and what I was working on got switched behind what I clicked, except I am not clicking anything. It usually happens while I am typing, at which point I will get a ping error sound with every keystroke but no message. I then have to stop and click the program to put it back in focus so that I can continue my work.
At this point it has happened with games, Firefox, & any folder or task I may have open. Sometimes, but not always, the item in question will also show a (Not Responding) message on it's status bar at the top for a period of 10seconds to upwards of 1 minute then function normally again.

Action I have taken: I scanned my system with Avast! free anti virus on the basic setting.

I am running windows Vista Home Premium Service Pack 2.
I updated windows yesterday evening and the problem has not gone away (it was there 2-3 days before yesterdays update).

The problem started after an update to a game, not windows (or at least windows did not notify me of any updates it made). The game in question is Final Fantasy online. It has not caused problems before, however it does regularly give me a "PlayOnline Viewer has stopped working A problem caused the program to stop working correctly. Windows will close the program and notify you if a solution is available." error when I go to specific places in the game or randomly, which I think would be unrelated to this.

Sorry if I have forgotten anything or my explanation is unclear, I am not good with words. If you need any more information on the problem please feel free to ask.
